The James Bond console titles since N64 and Perfect Dark would be great on PC too and I would finally play them.
Deus Ex 1 reminds me alot of Perfect Dark 1. They both a Cyberpuk settings and have similer soundtracks.
Ishin no Arashi Shippū Ryōmaden... ya I know it's from handheld but still.
For me its a toss up between the Killzone Series and the Hyperdimension Neptunia Series.

Elmofongo: Metroid Prime is made for PC and it needs to be remade for Cryengine.
The first two games work fairly well if you know how to tweak the Dolphin emulator and it helps to have a modern computer specially a powerful CPU as well. The third, as of late, is rather stable but before it was really annoying trying to play it. Go figure I bought a second hand Wii when MP3 was becoming stable.

A new Metroid Prime game made specifically for PC would be awesome though. They could leave out the lock-on feature then (or at least a difficulty where you can't use it) and hopefully add more depth to the detective work you do with the scanning visor (I really enjoy that feature).
