Virama: It's not DLC - it came in a 2 DVD pack - Fallout3 and the expansions in the second, so it's not technically DLC.
And yes I manually saved, that disappeared too?!?!?! I make sure I use F5 quite a lot, old habit.
So yeah, seriously, what the heck?
Navagon: Okay, there's a possibility that the GotY is tied up with GFWL in ways that the standard version isn't. Are you logged into GFWL when you start the game? Some GFWL games require you to be logged into that (offline is an option) before you're able to save.
But normally that would mean your saves are tied up with GFWL which really shouldn't be the case here.

Last night the net was screwing up so I just went to bed and just now I saw all the replies, decided to start up F3 and see if it really was the internet...
My saves are back because I could log into GFWL. =\
This amazes me - they SHOULD back up on your computer AND online, not just one or the other. Frigging stupid if you ask me but meh, that's how it is huh.
Just SO relieved that I don't have to do that stupid start all over again - it's a royal pain :P 1 hour of non-exciting blather that is EXACTLY THE SAME every single time apart from the GOAT test. This one part really should be fixed.

Delixe: Turn off the autosave completey as it's broken. Instead rely on manual saves or use
this mod. Also when you have done a significant plot mission get in the habbit of making a clean save. To do that open the console and type "save <savename>". Savegames should be stored in the My Documents>My Games>Fallout 3>Saves folder on Windows 7.
And thanks for this tip! Will start doing this religiously so I can (hopefully) play this if the net ever crashes full time. =\
