Surprisingly I have never played any of the Wing Commander games. Seeing that they are all on sale at the moment I figured this would be a good time to give one a try. My question is which one? Do you need to play them in order to for the games to make sense? If 3 was the best (Have no idea, just an example) can I play that one and be ok? Just looking for any suggestions where to start.

Yes, you can play them in any order, they each have a self-contained story. But if you're the type that really likes immersing yourself in the background of a game's setting, you'll want to play them in order, so you'll better understand the character's relationships and histories.
Wing Commander 1 - 5 are most closely linked to one another compared to the other games.
Privateer is a sandbox game with story missions that you can completely ignore if you wish and little ties to the plot of the main series.
Privateer 2 is farthest removed from the rest of the Wing Commander universe, akin to Far Cry 2 and 3 being removed from Far Cry's setting.
Academy has no plot and just allows you to build and play your own missions. It does have a 'gauntlet' series of skirmishes.
Armada has no proper plot either, but lets you play as either the Kilrathi or Confederation, and features multi-player. There's a campaign mode with 11 hand-designed sectors, an Armada mode with randomly generated sectors, and a gauntlet mode of skirmishes.
SCPM has answered the question, so I'll just add to it by saying that it's possible to play the main games seperately, but I'd still play them in order. Even if you opt to play Privateer (my personal favourite), you still won't understand the underlying lore which might diminish the experience somewhat.

P.S. Getting into the WC series is one of the best decisions you will make this year ;)
The first game is fairly simple, but fun. Every game thereon from the Secret Missions on up has a lot of continuity, and I'd recommend playing them all in order to get the full experience.

Privateer is stand-alone, but fun for screwing around and doing missions for cash to upgrade your ship.
