I personally liked the theme before Tennant left a lot more. I have no experience with the themes pre-Eccleston, so I can't say if I liked them better than the Tennant version.

As for themes, McCoy's is my favorite, because god damn I love the 80's.
Matt:Well I've had <film>, <film> and <huge film> offers come up and though I love the show I can't really turn down that big a pay rise

Moff: But he's great in the role and we've already got the scripts planned!

Seriously the BBC charter causes a lot of issues for shows like Dr Who. While the brand is huge and making a pretty good profit the Beeb itself can only take 25% of the profit of BBC WW as a whole (about £180-190million atm) to reinvest in shows, even then Dr Who's licence is a freaking mess which means that the BBC has to fund it internally without those profits... add to that the fee's for the Daleks, K9 and Cybermen and it all becomes a major headache.
Another problem is that the BBC came under a lot of flak for it's stars pay a few years ago and multimillion deals are now frowned upon.

My favourite version of the theme is definitely the original (specifically the '67 mix with the twinkly sounds and delay on the bass line).
