Anyone have any idea how to run the game in windowed mode? When i launc it from the start menue it goes to full creen by default.

Like all DosBox games, try using Alt-Enter. You could also modify dosboxMOM.conf and change fullscreen=true to fullscreen=false

Question about the guardian wind spell though...does it actually work? My heroes are sitll getting killed by steam canons and stone giants, and the spell is supposed to make you immune to stuff like that...

Guardian Wind will make you immune to missiles, not siege weapons. Giants and steam cannons throw massive boulders, which means they can still harm you. Most normal ranged units will not fire at you if you have guardian wind, though there are some (very few) ranged units that can actually damage a creature with missile immunity.
