I thought of Defense Grid as it often requires quite a bit of strategic planning on some levels - it's played at a slower strategic pace, but it's real time as you build. I had some levels where I had to print out the maps to plan my build as the level progressed. (I have over 250 hrs on DG, so I find alot of replayability). It's kindof one of those games that I play by sitting back and watching what's happening and then place a new tower, or upgrading a new tower as it's needed. It's balanced well and has many game "modes".

You might try Gratuitous Space Battles. You build ships, place them on the map, and then press go - they simulate the battle. It didn't appeal strongly to me, but it's similar to what you describe and it's a tweakers dream if you like to keep modifying all your ships to use them in different ways.
King of Dragon Pass is one of my all time favorite games! I am very happy that it is now on android.
As far as siege, invasion, & war go... the Total War series and Stronghold series best come to mind for both offering siege, invasion & warfare.

Zookie: I am interested in playing strategy game that is focused on preparing for a siege, invasion, war or some sort of disaster. I was inspired by this by the freeware educational game "Stalin's dilemma" also by the "Hearts of Iron" games (I like the games but I often enjoy preparing for the war more than fighting it).

I like the idea of a strategy game that focuses around careful planning with a specific climax event at the end of the game to see if your planning paid off.

Are there any games like this? Other than "Stalin's dilemma" (which can just barley be called a game) I have never really seen one.

(Note: I am not really considering tower defense games a fit for what I am looking for, most tower defense games in my experience are pretty basic, don't require carful planning and have little replay value. Of course if you know of a great tower defense game with a lot of depth that requires a lot of careful choices I would love to hear about it).

Although I can recommend this, I am unsure if it exactly fits your needs;combat mission beyond overlord; you can check it out and make your own mind up.

This guy gives decent gameplay ideas (he does a good job at showing the basics), but the game is truly quite deep and worthy of trying. I picked this up just recently on a gog sale and I am impressed.

Stronghold is amazing. You may want to give it a shot. You have to build up a castle and figure out what to house inside of the castle and what to leave outside. You can build many layers of protection and issue commands to a very limited number of troops (I like the limited number, the newer HD version adds 10000 troops or something like that).

Also - Defender's Quest is a really good tower-defense game, one of only 2 I ever played that didn't suck.
