Games that have made their way to GOG are no longer available for sale from Atari's direct download store (http://www.atari.com/game-search/platform/pc-download). Some big ones are no longer present as well:
Total Annihilation
RollerCoaster Tycoon
B-17 Flying Fortress: The Mighty 8th
maybe they are on their way?

Total Annihilation is currently an Impulse exclusive. I don't know how long that's going to last, but they could have removed it for that reason.

I lost a lot of hours on Roller Coaster Tycoon. If this found its way to GOG with the expansions i would be one happy bunny and would be able to rekindle my obsession with G-forces all over again.

I've literally just come off of playing the original Rollercoaster Tycoon lol. Bought it back when it was released and still go back to it.
