I loved the controls in Robotron 2084: Left joystick to shoot, right joystick to move. The tiny enemies swarming the player fitted the controls perfectly. Every second of the game required your undivided attention, or you were toast. It is a hard game to clone, since it was so perfect. I played the remake called Robotron X, which wasn't bad, but ... is there any twin shooters out there that deserves recommendation?

A Valley Without Wind 2
Really Big Sky
Mutant Storm: Reloaded
Dead Colony (freeware)
Binding of Isaac (extended edition releasing really soon) before everyone else says it!
Be warned that the standard edition makes you do the joypad mapping yourself via XPadder or whatever, I assume the updated one will have full pad support though...

*edit* it IS now out with full controller support

Geometry Wars? Although I prefer WASD+Mouse to Twin-Stick controls. But I'm really not much of a gamepad jockey.
I've spent a lot of time with Beat Hazard. It uses music tracks to generate the waves of enemies (and their bullets too). You can even use your own music locally on your hard drive or even stream the radio to play to.

Renegade Ops by Avalanche Studios (the guys who made Just Cause). It's pretty awesome (I've actually enjoyed it more than either Just Cause game :P).

And Burn Zombie Burn!. Not that amazing but it's nice mindless fun.

I haven't played Space Dungeon (for the 5200) since I was a kid, but I remember it fondly.

Also, Assault. I only played this game in the arcade twice, but it stuck with me. Two sticks control a tank, but you can perform some nifty unexpected moves, like quick strafing by pushing both sticks to one side, or elevating your turret for a major blast by spreading the sticks apart. And most memorably, the game had little jumpers that would launch your tank directly upwards, giving you a birds-eye view of the map. It was only a moment before you fell back to the surface, but while you were up there, you could rotate and fire bombs all over the map.

Especially the fact that your tank was always centered on the screen and oriented towards the north, and instead of the tank turning, the entire level revolved around you when you turned. If you haven't played the Alien Shooter or Zombie Shooter games, I suggest you try them. Alien Shooter 2 is probably the best of the lot.

Also not QUITE what OP is asking for was Ikari Warriors in the arcade - anyone remember that one? It had a joystick that you could twist to rotate which way your guy was facing for firing while pushing up, down, left and right remained relative to the screen not the way he was facing, unusual take on the concept, the sticks tended to break a lot IIRC though
