If you have a Wii then you MUST get Super Metroid for the Virtual Console...
If you don't mind a little Metroid, Cave Story is excellent. Also, free.

Wishbone: As long as we're on emulation, may I recommend Turrican II on the Amiga? One of the best platform shooters ever IMO, and with an excellent soundtrack to boot.

I was going to mention turrican but decided against it on the grounds of emulation. If you're going that route, about a quarter of the games on the Amiga fell into the run & gun/beat em up category. Shadow Of The Beast is an excellent example

Nope, not even a Wii, but I do have Super Metroid, great game!
Yet again, adding to the list of exceptions: Super Star Wars Trilogy
This is gonna sound weird but... Batman Returns on SNES.

Well, half the games mentioned here will most likely require some form of emulation. Also, even though Beast was a tremendous achievement in sound and graphics (it still looks and sounds absolutely beautiful today), the gameplay was rather shitty.
Also, I'd say that the huge number of Amiga games in those categories would be an argument in favor of going the emulation route, wouldn't you?
Well I'm slightly biased towards the Amiga, it was the true gem that got me into upgrading computers (second FDD AND a whopping 512MB expansion). Never really did anything for the C64 other than adding the disc drive and tying a leather boot lace around the case so it pressed the dodgy circuit back into place and gave me 16 glorious colours
Wish someone would just buy all the IPs released on the Amiga & C64 and sell them as a bulk pack
I've been a gamer for a long time, so I've played a lot of these types of games. Here's some that I have enjoyed over the years. Since the list is a bit overwhelming, I've added **** to the ones I like the most.

I'd say Shadow Complex available for the XBLA. I know it's a metroidvania in essence, but aside all the nonlinear gameplay and adventure elements, the shooting can be really fun and rewarding.

Lol, sounds fun. But I don't have an Xbox to play it on. Is it also for the PC?

Just for the X360 as far as I know.

Expendable

Wow man, thanks for all these games, some are good!
Granted they are 3D, but Action Doom and the prequel, Action Doom 2: Urban Brawl, are heavily inspired by 2D Run 'n Gun and Beat-Em-Up games respectively. Both are free (though the paid version of Urban Brawl contains extras).
Action Doom 1 requires Doom2.wad and ZDoom, while Urban Brawl is standalone. With both, go into options and set up WASD movement and "always mouselook" if you prefer, as well as a jump key. In UB, don't forget to also set a key for secondary attack (drop weapon is already set, bound to Z).
