I know a number of you will chime in on Nintendo and them not being DRM Free, it being a console but to some
extent for all of this it's more the fact it's designed to work in dual screen and at times the 3D is compelling. For others on the Wii U it's a feature set thing.

I am really wanting to know if anyone is aware of Japan exclusive 3DS content since to my knowledge the Wii U stuff is rare but I listed it just in case.
X-Scape. It's a DSiWare title that deserves to be ported and is the sequel to the polygonal pioneer X.
Though not a japanese exclusive... Pocket Card Jockey really needs more love. Incredible little game.
It's not really related since it is a DS game (had both western and jp releases too) and I think it is no longer available for a good while now, but I would love to play some Dark spire if it ever get ported. I don't know much about ds/3ds as I'm not one of mr.Nintendo's flock, but that game is one of the very few that really caught my attention on these systems.

X-scape looks legit too from briefly checking out some gameplay footage.

X-Scape is fantastic, it's made by the people who did Starfox before Starfox. Oh and yeah I love "Pocket Card Jockey", Game Freak makes fun games in general, not just Pokemon.
Japanese 3ds exclusives? I can't really think of many games that didn't get brought over offhand other than Etrian Mystery Dungeon 2, Dragon Quest Theatrhythm, and the Dragon Quest Monsters games.

more generally? Atlus games and the Dragon Quest games are all probably going to be pretty expensive later. Rhythm Heaven Megamix and Picross 3d Round 2 never got a retail release in the US. Then for eshop games, there's the Guild games, the pushmo/crashmo/stretchmo series, the Boxboy Games, Harmoknight, and Pocket Card Jockey. For virtual console games, Summer Carnival 92 Recca is notable since it never got a wide release because it was made for a convention.

Also buy Culdcept Revolt.

Yeah was or did buy Etrian 4 as it doesn't have a 3DS version and is obscenely priced for the American market so Japanese it is. All of the latter, with the exception of Harmo and Guild I've bought. I'll probably buy the Japanese cart for the first part of Guild as it's like 1000 Yen or less for the cart and I wasn't thrilled to buy "Liberation Maiden" and find out it was dubbed(plus paying $4 or less a game vs. $8 sounds great). Having to turn the sound off completely since I don't think the voices can be muted isn't fun. Hope I can mute FE: Conflict in options when I'm far enough along in game.
Tokyo, yeah was definitely planning on buying the Layton/Wright crossover since it's rare.

For Wii U I know I need to set up my Xenoblade Chronicles X asap for the patches.
I picked up a Japanese Wii U last September to get some of its exclusive virtual console games and the Wii U version of Smile Basic/ Petit Computer.

Here's what I have so far:

- Famicom Fire Emblem Games
- Super Famicom Fire Emblem Games
- Mother 3 for the GBA
- F-Zero Climax for the GBA
- Famicom Metal Slader Glory and it's Director's Cut on the Super Famicom
- Famicom Dectective Club Part 1 and the Super Famicom remake of Part 2
- Vampire Killer/ Castlevania 1 for the MSX (it's quite different from the NES release)

There's a whole bunch of JRPGs available if you can read Japanese or can extract the rom and apply a fan translation. The core Japanese Famicom disk System games might be interesting too because they are little different than the western releases and you won't have to worry about rotting disks. Beyond that there are a bunch of weird Famicom games that never left Japan. Some of the MSX games are crazy expensive to pick up physical. Nintendo Power Cartridge digital games are probably best picked up on the eShop to avoid pirates.

I really wanted to pick up a Japanese 3DS too and do the same thing but at this late hour the money is better spent improving my North American Wii U/ 3DS libraries.

I had my eye on:

- The Frog for Whom the Bell Tolls
- Trip Word for the Game Boy
- Balloon Kid for the Game Boy Color
- Donkey Kong Land 3 for the Game Boy Color
- Shining Force Gaiden FC for the Game Gear
- Wing of Madoola for the Famicom
- Sagittarius for the DSi (a SHMUP)
- Theatrhythym Dragon Quest <-- its DLC songs are free but I suspect you won't be able to get them after eshop closure
