The Digital Deluxe Edition includes the base game and the upgrade, bundled together for cheaper than buying them separately. The upgrade is so that people who buy the base game initially can still obtain the extra content if they change their mind later.

You don't have to buy the "Standard Ed." and the "Deluxe Upgrade", if you already own the "Deluxe Ed."

Now, if your complaint is about the fact that you own the "Deluxe Ed.", but you don't get the "Standard Ed." and the "Deluxe Upgrade" shown to you as owned in the store...that's a long known issue here on GOG.
Don't expect that to be resolved.

You don't have to worry about it because you already own it. You can disregard the fact that the Standard version and Deluxe Edition Upgrade are not marked as owned in the store because that's just how things work on GOG. To avoid any confusion in the future, you can use uBlock Origin to add both to your personal filter list.

Don't worry, it's GOG's crappy bundle and package system that generates bugs like that.

Although it continues to confuse new and old users, they haven't fixed it yet.

Because that is how GOG store marking system works. Individual games have unique game ID, in most of the cases Deluxe editions don't count as base game ID + deluxe DLC to cover this issue. It seems that such approach is too well hardcoded into the system so the best GOG IT specialists are not able to solve it for years.

P.S. Don't ever look at Torment: Tides of Numenera game and its upgrade DLCs.
