So I'm new to GOG, and the first two games I bought were Wing Commander 3 and Superhot. I was enjoying both, but I've had separate problems relating to saving in each.

In Wing Commander, saving seems to work fine. I can save, and my files are there whenever I open it, and they even load within the same session. However, whenever I go back to it later, having closed the game and turned off my computer, trying to load my save causes the game to crash. The first time it happened I started a new game, but the same thing happened to that file. I can see my files, but I can't open them.

While I was waiting for WC to reinstall, one of my many unsuccessful attempts to fix it, I opened Superhot, which I'd made it an hour into the day before. Suddenly, all of my progress was just gone. I tried running as administrator and everything else GOG support said to do, but it wouldn't load what I'd done before. I can remember closing the game and reopening it the other day and it loading fine, but once I turned off my computer it stopped loading my save.

I don't know if these problems are linked in any way, but I'd appreciate any suggestions.

Where have you installed the games? That sounds like something that might happen if you install them under Program Files (tip: never ever install games under Program Files).
They were installed in program files (x86). I reinstalled them in a folder on my desktop through GOG galaxy, but it doesn't appear to have changed much. Superhot saves fine, but my previous progress is still gone, and wc3 is still crashing.

A folder on your desktop might not be better. Some old DOS games have strict limits on path length and cannot use any path that contains spaces. Additionally, they won't work if any folder in the path has a name of more than 8 characters. Whether WC3 is one of these games, I don't know, but you could try installing it to C:\Games and see if that helps.
I just tried that. Like Superhot, it seems to load and save fine now, but I can't get to my old file. Guess I'll just have to start over.

If you had the game(s) installed in a protected folder (like Program Files), the files may be in the virtualstore folder instead. Take a look at "C:\Users\{USERNAME}\AppData\Local\VirtualStore" and its subdirectories to see if your saves are there. It should follow a similar path to the one you had the games installed at.
The AppData folder is a hidden one, so either type the location in your computer's address bar, or enable the showing of hidden files and folders.
