The Metronomicon has ingame achievements, but to get access to the list you'll first have to spend some street credits for your first upgrade. After that you can access the achievements by entering the "how to play" section and move up to the title and then right. No, that's no joke.

https://www.gog.com/en/game/star_vikings_foreverr has "daily achievments", like kill X enenemies and stuff like that.

The newly released Warriors of the Nile has in-game achievements.

Eiyuden Chronicle: Rising has in-game achievements.

Curious Expedtion 2 includes in-game achievements, as well as better artstyle and somewhat duller mechanics than the first one :)

Old World also seems to have in-game achievements.

Decision: Red Daze has in-game achievements.
