I have the ZOOM version and the GOG Version and they are both the PC version of the game.

Do they have the same files? (minus the GOG-specific ones)
Also, are the artwork extras the same ones as those on Zoom?

Both have no differences in graphics or level or game play so both are PC version of the game.

PC Manual (the GOG manual is the 3DO version for some reason.)

3DO Ver music in mp3 format
PC vers music in WAVE format
Cutscenes
3DO weapon sprites for use in other games
PC weapon sprites for use in other games

Almost, but my question was regarding the artwork extras of the GOG version. As I already have the Zoom platform version, are the artwork extras of GOG the same or different?

oh sorry I misunderstood, no the GOG version has a large poster of the games cover art in tif format for the GOG version.

Let me just add I am running the 3do version emulated on a 3DO emulator, I honestly perfer the PC version, mouse flaws and all.
