For a while, it said that Perception would be free once it became available, and now, it's STILL listed when the games are filtered to only the free ones, but the price is significantly more than that. Does this mean that it's NOT free after all? And can I expect to be charged for Hellblade and Spellforce 3 also?

No, neither of those games are free. It's just that GOG's "free" filter includes games that haven't received a price (visible or not) yet.

Patience is a virtue; the game had just been released a few hours earlier and at the time I'm writing this it's no longer listed as 'Free':

Anyway they are currently busy bundling Galaxy with the installers just in case someone wants to have Galaxy installed and hasn't yet, so I would not expect any other major changes in the next weeks.
The price on it is "Optional".
