Pheace: Pretty sure GOG has said it's either GOG keys or Steam keys but not both. So yeah, publishers 'decide' it, because they have to.
Humble has the option in the frontend to allow users to select between platforms, where pubs/devs don't want users to have both a Steam key AND a Humble DRM-free download. Right now it uses it to force users to choose between the Steam and DRM-free versions of certain games (The Witness comes to mind) but there's theoretically nothing stopping Humble from allowing a choice of Steam or GOG.

Point_Man: Does anyone else want to see GOG keys given out alongside Steam keys on Humble Bundles for games that are on GOG?
Definitelly yes.

Not only in Humble Bundle, but generally in bundles (especially Bundlestars and Indie Gala - sadly, Groupees is recently doing quite bad in terms of game bundles, and I'm afraid that sooner or later they'll share fate of Indie Royale). To be honest, bundles are one field, where GOG is (in my opinion) utterly losing with Steam - there are plenty of people, who are buying games mostly in bundles and incredibly high discounts - not to mention that quite often bundles are the "last chance" to convince people, who were hesitating previously to buy some games, to eventually obtain them (asides from discussion "are bundles profitable for developers?", it's also about building/sustaining popularity of some games).

And while I'm cheering and supporting GOG, I must admit, that customer simply doesn't care who is responsible for the fact, that GOG keys are not present in game bundles (heh, I remember times when we were calling them all "indie bundles" and nobody thought, that we'll have eventually bundles with AAA titles). For customer important is the final effect - and at this moment final effect is, that steam keys are present in almost all (major) bundle initiatives (needles to say, Bundlestars and Indie Gala are providing only steam keys and in case of most bundles of HB steam keys are provided for all games, while DRM-free versions only for chosen (usually all games in "main" Humble Indie Bundle series are also DRM-free, but rest of them is usually offering only some games in DRM-free and all as steam keys).

So yeah, it's completely irrelevant who is responsible for this state. Relevant is the fact, that GOG keys are not present in bundles (in the past there were some attempts, but rather in case of Indie Gale and Groupees, mostly Topware titles + some single "other" titles like Dracula 4+5). At this moment - completely nothing. I really have hope, that it'll change sooner or later (partially because I'm wishing GOG a lot of success, but it also requires to "fight" for fields, which is currently dominated by steam - and bundles are one of the most important "fields").

Maighstir: Not to forget The Witcher Adventure Game.
And Everspace
Frag, the Walking Dead Season 2, $12.49, the whole Humble Telltale Bundle $15.

It made me buy the Top Tier, and regret buying the Batman game here for over $10.

I saw games on Steam way cheaper than they were sold during the Summer Sale here.

Are we just being nailed in the wallet because we don't want DRM in our games?

heck, the Cinemaware mess had every Classic Cinemaware game except The Three Stooges on Steam at a set price after they wanted $6 a piece on GOG. That never was resolved.
It's not going to happen, I think it is clear that GOG sees bundles as devaluing games.
^^^^^^ pretty much what previous poster says. Its been mentioned in the past thats probably what it is. I have no issue with it if its that as i (and a fair few others ) dislike Humble anyway so no loss :D

Could you expand further on this? Not sure what you mean.

Well if GOG wants to sell games for more than Humble, they're not going to get many people wanting to pay more for DRM Free games.
