It depends on the mod.

Many mods simply do not work with the GOG version.

And I've read that SKSE-using mods would require the mod author to write a GOG-specific version of the mod before it would work with the GOG version.

If that is true, then chances are many/most SKSE mods are never going to work with the GOG version, because most likely many/most mod authors are never going to make a GOG-specific version of their mods.
Apparently there is an issue concerning two folders found in %localappdata%.

Everytime you install a mod (I assume through Vortex), you have to copy two files from the Skyrim Special Edition folder over to the Skyrim Special Edition GOG folder. (It can be any version really).

Also make sure you activated the plugins in Vortex; some plugins do not activate automatically.

Hopefully they can fix this issue in some way. I only got mine up and running once I discovered I had to copy the files over.

For what is worth I had error messages since the beginning with SKUI not working at all with GOG Skyrim SE. I am new to modding so I thought this was a bug/conflict either from Vortex, SKUI, SKSE and GOG version. Untill tonight I just RTFM that comes with SKSE ; Skyrim is to be started with skse64loader.exe and not SkyrimSElauncher.exe. Of course now everything works like a charm. I feel a bit stupid, but if this can help... ;)

Ancient-Red-Dragon: Many mods simply do not work with the GOG version.
That means the GoG version is in the terrible ports up there with the PS3 version... at least in comparison.

If GoG wants to include their own patch/mod that's fine, but it shouldn't be ingrained as part of the core esm/esp files.
