I remember fully that I uninstalled some games via Gog Galaxy, but they still exist even after disappearing from the list of games in Gog Galaxy.

For example, I was playing through the entire Ys series, but after going through Ys I and II, I deleted both as for all the games that I finish playing, but as I as going through some folders, they're still there and I was still able to launch Ys I and II. How can I uninstall them!?

Wait, how did you delete them? Did you remove the files, thus Galaxy still thought that the games were there, and if it attempted a verification, it would download everything again, or did you uninstall them through Galaxy/Start Menu/Control Panel/Uninstall in folder?

It is no longer there. But I can still launch the game via the application file in their respective folders.

I clicked the arrow next to the games, then go to "manage installation", then uninstall...

Use Geek uninstaller,it's freeware.

So Galaxy uninstaller, which should remove both files and registry entries. Since the registry entries are gone, the games are gone from Control Panel's uninstall as well.
Seems like either Galaxy doesn't find the folder the games were installed in, something prevented it from fully deleting the files, or some very weird glitch. Can you compare the files that are left with those listed in the goggame-galaxyFileList.ini one, and see if any are missing (thus signifying that the deletion process got halted midway)?

I think Galaxy does it better now. It was shadow warrior, divinity original sin that basically had saved game file or empty folders meant for saved game files that are not deleted after uninstallation.
well for me gog galaxy doesn't uninstall anything. I click on the game, click manage installation, hit uninstall, click delete saved/etc.. click for final uninstall.. and does nothing. Tried a half dozen games, didn't uninstall anything.
