I can get Daggerfall to work in full screen mode, but if I use any windowed mode, the mouse doesn't work.

Since the original resolution of Daggerfall is 320 x 200, it's really hard to use in full screen on a modern display. I can change to several windowed modes using the DOSBox Configuration shortcut. However, moving the mouse cursor over the Daggerfall window does not switch to the game. I've tried using several windowed configurations and used the Windows task manager to make sure that Daggerfall is the active program, but no mouse. I'm running Windows 7 Pro SP1.

Any help would be appreciated.

Press Alt+F10 to have Dosbox capture (or release) the mouse cursor.

I'm not sure why simply clicking on the window doesn't work in GOG's version, as I can do that in my own Dosbox installation of the game.

By the way, why does the low resolution make it hard to play in full screen? I only play the game that way and it's working perfectly fine.

Ctrl + F10, actually. : )

InfraSuperman, thanks for getting it close. Relative to your comment about running full screen, I think it's a matter of preference and the size of your display. With the original resolution expanded to full screen on my 30+" display, it looks pretty blocky, so I prefer a window.

HunchBluntley, thanks for getting it over the goal line. Ctrl-F10 works! :)

Try the different graphics filtering options in DOSBox to smooth out the blocky graphics.

I don't mind blocky graphics (hey, they were originally blocky, even if playing on CRT monitors), but I still sometimes play games on a window because I want to read a walkthrough or a FAQ at the same time.

Also, if one has a multi-monitor setup, windowed modes work more reliably and you can easily move the game window from one monitor to another. At least on my laptop, if I have it on two-monitor setup (the integrated laptop screen + an external monitor), playing a full-screen game usually makes the other monitor unusable, e.g. to keep that walkthrough text file on it.

The "full-screen window" mode in newer games is good for that too, you get the benefits of both the graphics filling the whole monitor, and the benefits of the windowed mode.
