The previous installer (without -v2 at the end) put DOS folder within main folder with original WADs, DOSBox Staging and Launcher.exe (similar to DOOM + DOOM II). The present installer gives only original WADs in main folder. Are there any chances for -v3 version with these missing files?

These "enhancements" are borrowed from fan mods. This makes it even worse and it reminds of Beamdog's work on the Baldur's Gate games.

I saw a much better presentation of content with the Gradius Origins Collection. It is so much better organized there. You can choose the different versions of the included games. If you want the original experience you can just click on "Original Mode" in the menu of one of those versions and there you go.

Using the work of modders is the obvious thing to do (as long as they get properly credited ofc), most of the time they're the ones that actually care about games

As long as these mods aren't used as the new "default" then I don't have a problem. Personally, I prefer total conversions over "fix" mods which are rebalancing the whole game.
