Should probably toss in a couple of the Wing Commander games.
Many folks say Master of Orion 2 is really top notch, which I assume means they feel it's better than the original. Myself, I prefer the simplicity of the first.
I felt Railroad Tycoon II was better than the original, though III was a bit of a toss-up for me compared to II.

I liked it the first time I played it and even thought it had a few genuinely fun parts. But somewhere in the last 2 years I replayed both, and whereas I still enjoyed the first, I found it a real chore to get through the second :P
