I've tried everything it seems. My T16000 joystick works in the Original Free Space 2. I've made the joystick settings in Knossos, after reinstalling it, it doesn't work at all in FSO. I made the settings in WX Launcher too, and still no joystick in the game.

It was working fine for a long time, it all started when I moved Windows 11 to a faster new M.2 drive, had to remove the CMOS battery.

Any help appreciated, would hate to give up playing this game, and for me, the joystick is the way.

Have you looked in the control bindings within FSO if the joystick axis are bound to pitch, yaw, roll, etc?

When I looked, the only 2joystick bindings it had were "mouse/joystick X" and "mouse/joystic Y" on pitch and yaw.

I can't understand why it worked before. Is there some preference in WX or Knossos I have to trash?

Do you have more than one controller/joystick plugged in?
If so remove the ones you don't use and try again.

I've tried everything. I unplugged the 2nd joystick, reinstalled WX Launcher. Updated Windows 11 too. Started the original game again, joystick works fine. I installed the latest Thrustmaster joystick driver also. I had reinstalled Knossos again, selected joystick in settings, but not working in the game, and not working with WX launcher.

Is there some hidden preference file that is corrupted I can delete in the game or the launchers? After enjoying this game for years, it's a shame I have to give it up.

I haven't played FSO in years, but maybe they changed to Xinput instead of DirectInput, which could explain why your joysticks aren't working.
If so maybe change it back to DirectInput by deleting the specific .dll's (if possible) or use an Xinput emulator like x360ce.
