This is a weird thing as when I run the app from GOG Galaxy or directly from the exe file, a message appear saying that the game is not configured and need to be configured first, and then another message says that the editor (the file it is trying to launch is the editor, not the game) cannot be executed from a root directory.

The game is on an external drive; I have all my GOG games on a D drive, and they all work fine without issues except this one so far.
How to I fix this? I remember that it was working at one point, but then I re-installed windows 11 and re-installed all the GOG games and now it won't work anymore. Can I set the initial settings by hand in the ini file so the game can just start?

I get same thing. Did you ever get it to work?
If running the gog version directly does not work, I would try a Freespace Open build that can be managed by the Source Code project's Knossos launcher:
