OK explain it like I'm five.

I have Freespace 1.

I have downloaded Knossos and FSO.

They both say I don't have Freespace 2 and won't do anything.

I don't want to install freespace 2. I want to install and play Freespace 1 because that is the game that I have that I paid for.

I tried running FS1 in Windows 98 compatibility mode but the mouse was all wonky so I figured I'd try the port.

The port requires code from Freespace 2 to work.
You didn't need to buy Freespace to play the port, just Freespace 2.
If you bought the GOG version you don't need to download or install anything else. On the desktop, right click the shortcut to launch the program→properties→compatability→XPsp2+Administrator+640X480→ok that should do it. if your monitor or TV can't display 640X480 then that is something else to deal with, then 3rd party launchers. I love this game and I'm going to play it through again, I remember having to do this on Vista as well.

10 years and 1 month on and I find this fantastic post that solved my problem. So glad I DIDNT go down the KNOSSOS path. Totally unnecessary. When I purchased FS/FS2 from GOG this time last year, I managed to get FS running, based upon some advice (from GOG or other I don't know)...but that was long forgotten until now, thanks to @ImmortalPlusOne. Happy Days!!
