I was really upset to find my joystick didn't work on Freespace (and xcom interceptor on Steam) I looked around all over the place to find out how to fix it, as it was exactly the same problem on both games: the joystick was plugged in and visible in device manager, but the games didn't know it existed "No joystick detected".
Here's how I fixed it:
in control panel > game controllers, click advanced and select the joystick from the drop down menu. Worked a treat. Such a simple fix, but it's not obvious. Hope it helps some people :)
Windows Vista Home premium 64bit for those wondering, it might be a little different in other OSs.

I'm going to buy FS 1 and FS 2 soon, and I was wondering if I should buy a joystick too. Now I know that this game supports joysticks too.
Some old games do not perform well if you have more than one controller plugged in. Inb my case to play FS2 I must unplug (USB) my N52 Speedpad and then plug my USB joystick in and it works a treat.
I know you can sent preferentials in VISTA (i.e. which one will work on old games) but I find it un-reliable.
