I've played through the game several times but not in years, so I sort of rushed through and over looked some things.

While in Necropolis I talked to the muties in the sewers and agreed to fix their water pump before I took the water chip, which I did.

So I found the junk, got the repair books, took the water chip. Over looked the halls and never talked to Set.

I came back to Necropolis cause I was only level 8 and wanted more experience and caps cause I was having some trouble on the Mother Deathclaw. I have combat shotgun and metal armor and traveling with Tycho and Ian; (dog meat died).

When I came back, there was 3 super mutants alive in the Hall, everyone else was dead, including the mutants in the sewers. I figured the super mutants killed them but why?
Answer to your question lies in the not implemented design documents and unused service info in the game files. In short: an army of the Supermutants marches from the Cathedral to the North through the wasteland, killing all inhabitants of the encountered towns (in theory converting willful). Necropolis falls the first.
At least it was planned this way. Unfortunately real invasion in the actual game is limited to Necropolis and Vault 13 only. Why does the army begins it's march? Well, answers would give the Master. )
There are counter till the mutant's invasion for the each town on the map. Curious fact: each time you speak with either peacful ATM supermutants, children of the Catheadral or an affilated NPCs counter to invasion for Vault 13 is reduced by one day.
There is a mod by TeamX which turns invasion back on for all the towns. There is lightened version of this mod, included into the Fixit, where your could customize counuter values. If you use default ivasion counters values, game becomes rather harsh race against the time. Because disastrous invasions happen completely regardless to your actions. The only way to stop it is to disable the Master.

I talked to Harold in Old Town and its supposed to trigger a conversation about Death Claws so Slappy can take me there but its not triggering. Bug? Also I'm level 9 with most medium level weapons; combat shotgun, 14mm Sig-Sauer, plasma rifle, .223. pistol with combat armor. My str is 4 and I'm having trouble with tycho and Ian taking down the Mother Deathclaw. Do I need to boost my stats at Brotherhood or buy better guns to take this creature down? I remember it being easier, maybe I had power armor last time I fought her.

Honesly, I don't remember. There was something buggy about that Deathclaw. But it's not necessary is your case. May be you just need to speak with him in a different time of day. Or, may be some other quest should be completed first. Also, if you are playing with mods, it's possible to meet this specific Deathclaw during the random encounter in the vicinity of the town and kill it successfuly. In this case quest won't show as well.

Well, with your level, stats and inventory I'd rather tried to use Psycho to finish this one. I usually play heavy gunner and kill Mother Deathclaw with a flamer and rocket launcher. But you character won't be able to use one until your both make operations for strength improvement and get the Power Armor.
