I thought the mutant invasion limit had been patched out a while ago, don't remember it on my last playthrough a few years back. Just turned up to the Boneyard and everyone's dead. Am I mistaken, or has something gone wrong?

I'm using these mods:

Semi-official patch 1.2.1
Unoffical patch 1.3.5
NPC Mod
Restoration Mod
Hi-res Mod

As far as I'm aware, none of these add the invasions back in.
My mistake, restoration mod does.

Anyone know if Spoiler in URL stops the invasions so I can mop up before finishing?

Official patches delayed the invasion of vault 13 from 500 days (400 if you revealed the location to water merchants) to 13 years but invasion of other locations were left intact.

The notes for the Fallout Restoration Mod appear to indicate all invasions were patched out, and I'm fairly certain on my old vanilla playthroughs the only place that got invaded was Necropolis despite me mucking around for ages:

1. Game Restoration Mod Part 1: "Invasive procedures". An invasion of mutants army in all major towns has been restored. As long as Master exists, he and his army will slowly invade Wasteland. An invasion begins with the destruction of the LA: Boneyard. Then it continues to the Necropolis, Hub, Brotherhood of Steel, Junktown, Shady Sands and finally Vault 13. Note, that by interacting with the game world you can hasten an invasion in certain (or even all) locations. After a town's been invaded, all it's natives are killed and an invading army of mutants appears on the streets

Patch notes seem to indicate if I take care of the Cathedral before heading to the AFB the invasion'll be halted. About to restart, so I hope that's the case.
Just edited the GVARS in my savegame and managed to reset the invasions.

You, my friend, have just earned a threadfull of +1s for coming up with such a clever way of doing spoilers!! Thank you!!
I've been running FIXT 4.6 Alpha, and when I set-up my custom configuration, I disabled Invasions via the checklist.
