I can confirm that the GOG edition of Fallout 4 does support the save files from Fallout 4 GOTY Edition on Steam and the Microsoft Store!

Keep in mind I only tested game save files from a vanilla install of Fallout 4 GOTY without any mods or any Creation Club items.
