I want to sell bunch of crap I found in the wasteland, but some of these items cost over 5000 scraps now.
No merchant has this ammount of scraps, the highest ammount of scrap I can sell items for is for 3000 to zack at the gun runners, I haven't explored the cathedral yet so I might find someone more usefull there but I have explored the rest of the map atleast I haven't heard of any rumours about any other place or sect, did I miss out anything(except that church)?

You won't find traders with more caps unfortunately. The system is barter based, so it favors trading items for other items. Not that there's enough of useful items available at merchants to balance the growing stockpile of weapons and armors you collect. :) Economy is one of the hardest things to balance in RPG's and Fallout 1 is a victim of these difficulties.
Yes, the gun runners are the best store. If you are bothered about not making a loss regarding trade value take a look at the overprized selection of Jack in Oldtown at the Hub. There is a doctor and a trader at the Cathedral, you might want to take a look at them as well.
I usually just get other useful items once a trader is out of caps. Typically go for stimpacks; they weight nothing and are useful. Other boosters are a good option if you are planning to use them.
