So i just started playing Fallout 1 for the first time and everything went good, until i entered Junktown at night.
I was able to walk in after talking to the Guard and ran into the Doc's house. I saved because I was curious about the Cellar and now after loading the Save the two guys in the Room will always attack me. I never killed or attacked any friendly NPCs or did "bad" Things and I cant run away because my Companion always kills them.

The Doc always becomes hostile after talking to him, unless you pay to be healed. Probably this mechanic kicks in when you load.
As nobody in the house is of importance to the main story, you can kill them, but lose some karma.
Maybe you can manage to talk to your companion, and dismiss him before the fight starts, so that you're able to flee the scene. Come back to pick your buddy up (maybe after a day rest) and see if the situation is calmed down again.

Although the easiest way would be to fall back to an older savegame. By the way, make sure to have plenty of them, because the game is famous for corrupting saves, so be prepared.

Thanks for the quick reply, but I just started a New Game since I wasnt that far into the game anyway ( did some pointless running around since its my first playthrough ).

If you're anyway starting anew, consider using an unoffical patch pack, because the vanilla Fallout version is buggy and has been heavily patched by the community. But usually you can't use your older saves afterwards, so it's best to patch before starting a new game.

This pack is widely used and still maintained by the creators. I used it as well.
