It may happen due to multiple GPUs or dynamic elements in the background (changing desktop, windows clock). For the former, set the game to use only one specific GPU; for the latter, minimise any open windows, and turn off any dynamic things on your desktop.
I also have this issue in most of these old games ( currently in all my new paradox games on gog: Victoria, Crusader Kings and EU I )
The only solution I have found is switching to my integrated graphic chip.
With my Nvidea GT 650M I always have this annoying flickering, despite changing driveers, screen resolution, kill explorer icons, etc...
Any other solution woud be welcome.

What's wrong with using the integrated chip for the game? It's plenty powerful, no fancy 3D required.
nothing wrong with it, I fear only for my desktop pc, that don't have an integrated graphic card... :)

Well, try it on there and see how it goes. I don't think there's anything with nVidia cards that the game finds particularly objectionable.
I had the same problem...then I turned off my AV and the flickering went...so it may be due to whats going on in the background.

For me the solution was turning off Xperia Companion process, which I found under "Show processes from all users".
Finally I uninstalled Xperia Companion.

It seems that helped in Crusader Kings too.
