I think it looks bad without the native screen resolution. Everything is stretched.

Have you tried Unofficial Patch 1.5 for Empire Earth II? It supports all screen resolutions, and there is "exclusive borderless windowed mode" already available:

The problem is, changes in myconfig.cfg are not universal for every screen resolution, especially for those using different DPI scaling.

how did you do that? I need that for EE 1 for windows 11. I tried everything I found (in shortcut settings,dxwnd and other programs like that)
