Desjay: Also, in Vortex.

Go to SETTINGS----->INTERFACE

Turn On
Deploy Mods when Enabled
Enable Mods when installed (in current profile)

This way you won't have to hit DEPLOY all the time.

Also, you should make sure the Mod Staging Folder is on the same drive as the Game, that way you can use HARDLINK Deployment Method so you won't have to ELEVATE Symlink Deployment each time.
Thanks. I was in a hurry when I posted the OP, and wasn't very clear with instructions. Have a great day :)

SomeInternetDude: I am NOT saying Vortex will always be required. I am saying that Vortex is required until GOG releases its mod solution for Skyrim.
Why not "Mod Manager 2"?

Mod Manager 2 does not work with the GOG build, it's been mentioned several times in this sub.

Mod Organizer 2 works fine here, you just need to update paths manually until MO2 devs update it to work with GOG versions paths.

See my post:

As an update to this post I made:

Tried to test Vortex but noticed it's almost fully dependant on an Online connection for resolving problems and troubleshoting it seemed to me. If Im wrong, please correct me. With all due respect to Vortex developers and their work, I can't use this. I only play my games in a Win10 Offline boot.

So I decided to switch to Mod Organizer 2 and got awesome results using the workahound suggested by Trixx.

Skyrim is running here fine with those mods working well apparently:

Better Dialogue Controls
Carriage And Ferry Travel Overhaul
Cloaks of Skyrim SSE
Enhanced Blood Textures
Immersive Citizens - AI Overhaul
Immersive Weapons
No Spinning Death Animation
Point the Way
SKSE64 v2.2.2 - GOG
SkyUI v5.2 SE
Sounds of Skyrim Complete SE
Unofficial Skyrim Special Edition Patch
3PCO - 3rd Person Camera Overhaul
Amazing Follower Tweaks
Better Message Box Controls
Diverse Dragons Collection SE
Immersive Armors 8.1 SSE
Immersive Patrols Lite (Patrols Only)
Relationship Dialogue Overhaul
Relationship Dialogue Overhaul - Amazing Follower Tweaks Patch
Run for your Lives
Skyrim Weapons Expansion
Weapons of the Third Era

These were tested using Skyrim Special Edition (Without the Anniversary Edition installed.)

I'm still going to test more mods throughout and troubleshoot when I have the time. I'm specially interested in the Dragon mods - as they add and change many things in Skyrim, therefore, high risk mods.

-- Talking about SKSE - GOG Mods: ---

What I did here and fixed all problems for me was literally copy the plugin.txt from:

Mod Organizer 2/profiles/Default/plugins.txt

to

%username%\AppData\Local\Skyrim Special Edition GOG\

And mods started working fine.

Remember though that if you use SKSE64 - GOG, you need to open the game through "skse64_loader.exe" for your mods to be loaded.
Also remember that this is a workhound, that means that everytime you install a new mod through MO2, you will need to copy Mod Organizer 2/profiles/Default/plugins.txt and update your %username%\AppData\Local\Skyrim Special Edition GOG\plugins.txt mod list.

Until MO2 devs update it to be compatible with GOG paths, manual update of the file is necessary.

SomeInternetDude: Bumping this for coverage since a lot more people have gotten the game over the past 12 to 18 hours.
Also, to make sure Vortex sets itself up correctly, and puts the Mod Staging Folder on the correct drive so you can set the Depoy method to HARDLINK...

In order to make Vortex setup HARDLINKS and put the Mod Staging Folder on the correct drive.
Do these steps...

In Vortex

1. Go to the Left Column---->MODS
2. Click PURGE MODS, wait until it's finished.
3. Go to SETTINGS---->MODS
4. Click SUGGEST then wait until it's finished.
5. Click APPLY
6. Change the dropdown from SYMLINK to HARDLINK, Click APPLY, wait until it's finished.
7. Go to Left Column---->MODS
8. Click DEPLOY MODS
9. Start the game.

That's if you have it set up incorrectly, these steps will make Voortex set up everything right, which is why I added the PURGE and DEPLOY steps, in case people hav3e it already set up but nothing is working, or it's working incorrectly.

I would also recommend sending a copy of the skse64_loader.exe to the desktop. To avoid using the un-patched game, I would recommend 'sprucing up' the executable:

-Right-click on the 'skse64_loader.exe' file on the desktop and click 'Properties;'
-Under the 'Shortcut' tab, click, 'Change Icon;'
- Click 'Browse;'
- Navigate to the Skyrim folder (usually under GOG Galaxy -> Games) and look for a Icon file (.ico). It should be something like, 'goggame-########.ico.' Double-click on it;
- Select the new icon from the list and click 'OK;'
- Click 'Apply,' and then "OK.'

Now your newly patched Skyrim executable looks like the old one! The old executable can be deleted (relax, it's only a shortcut; the actual .exe is in the game directory) and the new one can be renamed.
If someone is already using MO2, there is an option in the upper right corner to execute whatever you choose. The user can redirect the execute to execute the SKSE and make a shortcut on the desktop to MO2 instead. Kill 2 birds with 1 stone.
Yes!

Also, searching for mods in Nexus Mods someone made a script pointing out that we also need to copy 'loadorder.txt' from the same folder to AppData\Local\Skyrim Special Edition GOG for Mod Organizer 2 load order to be applied.
I tried that. It still doesn't work. I don't even get the option to click apply after click suggest.
Vortex works just fine. For the few base game only mods that actually work with the GoG edition anyway.
