I went through the crypt successfully, but Duffy was rendered unconscious. He is still with me. It's been years since I've played this, but I'm getting the feeling he should have left and possibly sent me to a new locale,

Can anyone confirm Duffy should have left? And whether the next mission failed to fire?

I assume you mean the crypts under the High Clerist Tower?
Duffy will leave you, but not until much later.

DKK is rather open ended and it's not alway abvious where you are supposed to go next. You can do some things out of order.
