I had run Duke Nukem with eDuke. I then decided that because Im using a slow graphics chip I would be best off uninstalling the mod and running duke as starndard.

Now however I get the message multiple config files found, I then choose any of them and the game crashes to the desktop. I have looked for rogue eDuke config files but have not found any.

*I ran eDuke with -forcegl in order to get the mod to work.
search your duke directory for CON files and delete them

the default CON files are bundled into the GRP file

there should only be one Duke3D.cfg
delete all cfg files

duke3d.cfg will regenerate when you load the game. you will have to reconfigure your key/mouse/gampad though

(or move them to a back up directory and make sure everything works first before deleting them if you're the cautious type)
