Do the mods work with the gog version? Especially the bug fix mods?
I've tested several mods from nexusmods and they work great, installed with NEXUS_MOD_MANAGER.

Assets edits / replacement will work, but any injectors / DLL hooks probably won't unless authors decide to update them.

Every single dll injector/hook I tried works flawlessly (ENB/cheats/dinput8.dll, etc)

What do you mean? I was testing if some of the popular mods will work with our version. It doesn't mean any mods are included by default.

The only mod problem I've run into is with having multiple saves using the "DInput8 Hooks" mod. The GOG version of DDDA puts saves in a different directory than the "DInput8 Hooks" mod is looking for. Everything else for that mod seems to work fine though.

I just realized I misunderstood the existing dinput8.ini setting for this. My mistake. If you are using the GOG version of DDDA then set savePath = "C:\Users\<UserName>\AppData\Local\GOG.com\Galaxy\Applications\49987265717041704\Storage\Shared\Files" in dinput8.ini. Change <UserName> to your Windows login Id.

The quotes aren't required, which is unusual for paths containing spaces, which mine has.

One other point I noticed Left Mouse Button still opens Manual, you have to use Enter on Manual button, to get character config working.
