Any particular reason it ships with (badly as I've found out with many of the DOS GOG titles - seriously, I can set up DB better in few moments than GOG staff can, just had to fix Daggerfall because it ran like crap because the conf file was all borked up) dosboxed version of Doom instead of some faithful source port like ZDoom for example (faithful as in uses software rendering instead of that opengl thing that just makes everything ugly)?

Unless there is a specific contractual issue regarding this between GOG and iD, it should be possible, because people behind ZDoom are pretty agreeable and probably would let you use it.
It might be good to have a bundle with a faithful source port as an alternative to the DosBox one. But ZDoom is definetly not a good candidate for this role, unless you plan to play recently developed mods only. There is a wast community WAD library for the traditional engine, you know.

I thought there was already a thread for this... oh well.

The distribution of a source port would be up to GOG and the creators/maintainers of the chosen port. Not every piece of free software can just get dumped into a commercial package without facing possible problems. A really good example is the re-release of the 2 SNES Bubsy titles - issues regarding distribution of the first emulator used forced a complete switch to something else.

There's also the underlying issue of GOG having to update installer packages every time a signifcant update to a port is made.

The Doom/D2 code that most older sourceports are based on aren't GPL so you can't use them for commercial releases. This would be considered a commercial release. id later released the code under GPL so GZDoom (for example) is able to be used commercially. There was a modder who made a whole new game based on the Doom engine years ago and gave it away free to download but sold limited CD copies & had to stop because of this.

Maybe because people come to GOG to get the original games in their original form. Perhaps in an effort to play and experience those games in such a way that is as close as possible to how one would have when they were released.

And then having that base experience, they are free to add sourceports or whatever they want later on. But I'd rather add to the experience on my own rather than have GOG guess which sourceport I want to use and what settings I want.
the windows executable that comes with doom collector`s edition still works in modern version of windows with the right dll files. they could supply that in addition to the dos executables.
