That's it. I don't usually say this, but I'm officially done with this game until/provided that the bugs are FIXED. I'll post what I have experienced here with any workarounds I've found, just in case any masochistic soul wants to keep plugging.
I have been plagued with an inventory that frequently disappears, usually when I load a save, but once or twice in the middle of playing RIGHT AFTER DOCKING. I mean weapons, ammo, torpedos, loot, EVERYTHING. I tried getting around it by shoving my inventory in shared storage at every opportunity, but losing it when docking on the other side of the blockade for the first time killed it for me.
THAT bug is usually presaged by the bug where the merchant will give you money but won't take your item. You'd think a bug that gives you free cash wouldn't annoy me, but it always means that my next few saves - manual or auto - will wipe my inventory. I can just hit "load" from in game after an auto save and see that the gold is gone. And unsuccessfully selling an item ONCE is all it takes to trigger that one. The only way I found to get around this one is to buy something first. Anything. I usually don't want or need it, but doing that seems to help. Usually.
There's a really annoying one where I just finish combat and try to salvage the wreck - or docking normally - or puttering around inside my own damned sub - where the mouse becomes completely unresponsive. Nothing hilights, no stores will open, no conversations will start. You can undock, drive around, fire weapons if you like out in the ocean (mouse works then, for some reason) but the minute you dock back up you lose all functionality to those wretched mouse funcitons. Quitting out and restarting is the only way I've found that fixes it. It seems like it happens if I spend too long "inside" somewhere, whether it's my sub or a wreck or a landmark, without any activity (heaven forbid the dog should want to go outside or the phone should ring) so speeding it up when not driving the boat seems to be the rule.
Docking with the wreck to get the passport in one mission is a real problem, too. I won't spoil it - but once you've done everthing you need to do in order to get the docking icon to display, it - you guessed it - doesn't display. I actually had to go to Google to solve that one - you can still dock, there's just no icon. Infuriating!
I've got crew that won't stay on standby, traders that fire on you *while you're docked and trading with them,* and guild protectors firing ON THEIR OWN DAMNED BASES.

So my frustration can get the better of me. This is *supposed* to be a helpful post detailing the bugs I've experienced and how I dealt with them.
So back to it. The developers have posted a big bug thread on their site that details all of the above, but there's no solutions or workarounds without either reading the entire megathread (unsure, since I didn't do that) or surfing the Google wave.
But they are working on fixing them, so that's good. Won't someone wake me when that happens? In the meantime, above is every bug I experienced and everything I could think to do to avoid or work around them. I stopped mid-playthrough, so this list is hardly comprehensive, but I hope it helps.
