I noticed some gameplay changes with the latest patch (1.112fm/GOTY) and I've read there are some new bugs in the singleplayer but I don't find any further references on that. But I did find out by myself that if your legs are hurt your movement speed decreases and jump height and width decrease as well but not if you have the latest version.

Do you know any other gameplay changes or even bugs that came to the latest versions?
I'm pretty sure the movement and accuracy is still affected by limb damage in 1.112fm, though the multipliers are so small it makes practically no gameplay difference. For me the real deal breaker with 1.112 vanilla is that they upped the Dragon's Tooth sword from 20 damage up to 100 damage which can kill almost anyone in one hit, large monsters in 2-3 hits rather than the frantic fights they should provide, and with damage that high combined with good Low-Tech skill you can smash quite a few doors that should only be breachable with explosives. The sword is so good in 1.112 it's a no-brainer. It replaces all other melee weapons and it can even see you through certain fights where the assault rifle is lacking.

The sword is a plot device, it shouldn't be a massively unbalanced no-brainer weapon.

You would have to find the requisite files (DeusEx.exe, DeusEx.u, I think a few others) on the Internet.

I would personally suggest one of the community patch efforts I have linked in the sticky. I think most of them modify the Dragon's Tooth so it still does good damage, but does it with three or four simultaneous smaller hits instead of one big one, so it can't break doors as easily.

EDIT: Apparently it's just Shfiter and its' derivatives that change it like that. Those also add some content, and Shifter in particular can unbalance the same because it allows you to get bonus skill points for kills and for stealth. That system also encourages save-scumming and killing everyone because it's easier to headshot every enemy NPC than it is to approach all of them without being noticed. (Which is how the stealth bonus accumulates.)

The v1 release of Biomod doesn't have the extra skill point system, although it does significantly change how some of the augmentations work. (For the better.)
