I noticed some issues when using my Switch Pro controller to play the game. The D-pad was unable to move the character. The "A" button was being treated as cancel, and the "B" button as select. I could not map the controls to either the B or A buttons, because the A button was ignored, and the B button wouldn't exit from setting the control.
I also tested the other buttons, and the only one which did anything was ZR which opened the menu.

Are there any workarounds apart from giving up by relying on third-party software?
