I'm playing this on my laptop and I've noticed a lot of crackling audio I didn't notice before? Like constant crackling and additional crackles with some sound effects. Is this an issue with how the game handles audio/the sound files or is it something specific to my system? Granted, last time I played I didn't have headphones on last time I played, so the crackling may have been present before and I just didn't notice it.

Try going to System/System.ini and change Latency to 45 under [Galaxy.GalaxyAudioSubsystem]

I have too just started playing the game, currently at the monastery site going by Lizbeth's poetry. Per few online posts the crackling vanishes if you disable directsound in system.ini .. I also enabled hardware 3d accel and disabled reverb under the galaxy sound section.. haven't experienced any crackling for the last few hours. Hope it helps
