Try the Call to Power II Source Code Project if you haven't already. The SCP project staff have made lot of tuning, fixing and enhancing to the code so it may run better on more modern operating systems.

Try reducing the resolution of the game. It used to run really slow for me too, but I dropped the resolution down a lot and it runs a lot better now.

Dunno if you're still trying, but this killed my enthusiasm for the game for awhile too. Don't ask me why it works. For me, it just does.
