I have a 1.6:1 monitor, and as such I like to use 1.6:1 resolutions. Unfortunately, no matter what wide resolution I choose BG&E to display in, I get a 4:3 display with black bars at the top and bottom. The only way to unstretch the image is to set my monitor to display 4:3 and then I have the game in a big fat frame of wasted screen space. Any suggestions? Am I missing something here?

Do you mean the image is actually "stretched", as in there is distortion of the image?
I play on a 1.6:1 monitor and get a letterbox effect with black bars at the top and bottom as well, but that is not a 4:3 image as you say, as that would result in pillarboxing, which is bars on the side.
I am fairly sure BG&E was deliberately presented in a wider aspect ratio to give a more 'cinematic' feel. (The standard hollywood aspect ratio is 2.21:1). This does result in black bars at the top and bottom of the screen, but the image itself should not be stretched. If the image is distorted I don't know the problem or solution, but if you are just getting black bars then it is working as intended. I'm not sure if there is a "solution", but then I don't really see it as a problem.
Thanks. I don't mind the horizontal bars, but the image is definitely stretched horizontally at the same time. The only way I've found to fix it is to set my monitor to 4:3, which results in pillarboxing as well, but at least I get an undistorted image (in the middle of the screen).

Unfortunately the game doesn't support widescreen resolutions, I mean it does but it's a faked widescreen (stretch). I'm using a 1680x1050 LCD, I had to create a new resolution 1313x1050 to make it fit the screen in 5:4 aspect ratio.
And the black bars are part of the rendered screen.

The game's setup is pretty strange... it was originally made with only 4:3 monitors in mind, and uses letterboxing to make it look widescreen, but evidently they didn't plan for widescreen monitors, as the image just stretches to fit widescreen resolutions, and still has the black bars, which is daft.
There is a workaround for this - all the resolutions the settings app offers are provided by your graphics driver. I can't speak for ATI, although I'm sure this is possible with catalyst, but with the nvidia control panel you can add custom resolutions (display -> manage custom resolutions -> create) which will show up in the list. Add a new one matching the width of your display but with a height set which will keep it at 4:3 aspect ratio - for a 1680x1050 screen this will be 1680x1260, for a 1920x1200 screen it will be 1920x1440. Then select this resolution in the settings app and launch the game - you'll find that it's now at the correct AR, but the letterboxing pushes the display area slightly off the bottom of the screen. If you move your mouse down the display will pan down, allowing you to line it up nicely in the middle. The only problem is it can be panned off centre again while you're playing if you move your mouse too far up or down, which is a nuisance... but if you can put up with that, this will let you play it in widescreen with the letterboxes reduced to give it the correct AR.
I tried the custom resolution fix, doesn't work. Added the 1920x1440 custom resolution in NVIDIA Control Panel, even switched desktop to it to make sure everything worked. SettingsApplication.exe did NOT pull up this resolution....

You can in fact do this easliy in Catalyst, if your wide-screen monitor doesn't have a 4:3 option.
Just select Enable GPU Scaling, then Maintain Aspect Ratio. Then if you select one of the 4:3 resolutions in the game set up, you will get the game in the proper ratio.
Of course, you should also apply the registry hack mentioned elsewhere to get rid of the top and bottom bars.

Ezzthetic where did you find this registry hack? Here on the gog.com forums?

Edit: I found them. I tried it myself and it works for me. Here they are:
For those who are interested, there is a dude who recently discovered how to remove those eternal and useless horizontal black bars at least during the gameplay :D . This is not absolutely perfect but it just can't be better anyway ^_^ .

Procedure:

1-Start Regedit (as an administrator; it is actually a very vulnerable and fundamental zone of your OS).
{Open "Start Menu, All Programs, Accessories, Run" then enter regedit in the "open" textbox and click OK.}

2-Then, in the left side of the window, you have to search for the Registry Key "folder" HKEY_CURRENT_USER\Software\Ubisoft\Beyond Good & Evil\SettingsApplication.INI\Basic video. By selecting "Basic video", around twenty "values" almost all in a "Dual Word" format (DWORD).

3-So you'll have to create another one (for safety) also in "DWORD" format that you MUST name exactly "NoBands". (Of course without quotes. <_< )
{To create it, right-click anywhere around the other values and select "New, DWORD (32 bit) Value then name it NoBands.}

4-Finally, the only remaining step is to SET the "NoBands" value to 1 and close Regedit. Enjoy

Remember that this works (usually) only while you play, the bars should reappear during cinematics.

Looks like I picked a good time to buy this game just after you posted this hack. I'll test it when I'm finished downloading. Thanks!

Where do you find this in Catalyst? Assuming you're meaning the Catalyst Control Centre?
The noband setting, the easy way.

Create a file .reg with this content and double click on it:

REGEDIT4

[HKEY_CURRENT_USER\Software\Ubisoft\Beyond Good & Evil\SettingsApplication.INI\Basic video]
"NoBands"=dword:00000001

Sorry, haven't been playing for a while. If you have a Digital Panel node in Catalyst, highlight the "Attributes" child node. There will be an entry "Enable GPU Scaling". Select that, and "Maintain aspect ratio".

Thanks - I had it figured, didn't need to do that, for whatever reason, but I forgot to check back here ! Thanks for the answer though.
Just one more detail: If you prefer having the game with NO distortion, you can put it to 1024x768 resolution with the NoBands tweak and it will fill the screen on the vertical side, so you don't have to worry with matching the resolution.

(In my case i couldn't create any custom resolutions and if i'd put it in 1024x768 without the workaround it would become a small square in the center of the screen!)
