Hi there.
I've downloaded BG2 from gog, but the version of BG:ToSC that I play and have installed is not from gog - I'm using the original CDs from my childhood (lol) ..

When I go to import my main character from a saved file in SoA, none of my BG1 games come up. I'm wondering if this is because it's not from gog or something to do with file locations?

I had this problem, too. I'm on Windows 7 and to find the save files I hit compatibility files in the Baldur's Gate folder. Then I just copied my char file into the Baldur's Gate 2 characters folder.
There are a couple of ways to import your character.

First, you can import the entire save. The save is a folder in your BG1 /save/ subfolder, and it should contain a baldur.gam file, a baldur.sav file, a worldmap.wmp file, and several .bmp files. Copy the entire folder (not just the contents, the whole folder itself) and put it into your BG2 /save/ folder. Then, when you choose to import in BG2, choose "Saved Game" and your file should be there.

Second, you can just import your protagonist. Within BG1, hit "Export" on the character screen, and pick an appropriate filename. Your character file will be saved to your BG1 /characters/ subfolder. Copy that character file (*.chr) to your BG2 /characters/ folder. Then, when you choose to import in BG2, choose "Character File" and your character should be there.

For both of these, you'll need to make sure you put them in the right spot... which may mean messing around with your AppData folders if you installed to Program Files. It will generally be in C:\users\<your username>\AppData\Local\VirtualStore\Progam Files\etc.
