I have the nanites and seem to be missing a terminal or some such thing, how do I get it?

You have to build an Ark Launcher. After that the overworld map will have icons for creating a Remote Settlement.

I know how to do 1, it is the second and third remote settlement I cant figure out.

I think you need a colony terminal building for each remote settlement. Do you have more than one colony terminals built?

You need an ark launcher and a terminal building. But you cannot build a terminal building until you have a sky scraper.

So in order to build a settlement, you need - Sky scraper - terminal building - ark launcher - 500 nanites..... by the way, if you got all that, you probably dont need a settlement!!!! Only if your forced too by the campaign!
