What's the problem? It should be most easily configureable for a dos release like the one on GOG.com.
EDIT: Took a few minutes to figure it out, but try this, should work completely fine after this:
How to run Starship Troopers TC in GOG Duke3D
1) Download SSTTC.ZIP and uncompress it somewhere.
2) Uncompress SST_FULL.DAT (with WinRaR, 7-zip etc.) in the Duke Nukem 3D directory, overwriting all files.
3) Uncompress SST_ATOM.DAT (again, with WinRaR, 7-zip etc.) with into the Duke Nukem 3D directory and overwrite all existing files.
4a) Open up "dosboxDuke3D.conf" in NOTEPAD, scroll all the way down until you see the second last line saying "duke32.exe", add "/XVGA.CON" without the quotes after it (with a leading space, ie: "duke3d.exe /xvga.con").
4b) Alternatively, add "/XBOOT.CON" if you want to play the Boot Camp mission.
5) Run Duke Nukem 3D from the Shortcut the GOG Installer created.
6) Have fun!

I'm surprised no-one has mentioned one of, if not, the best crafted mod for Duke3D: Platoon. Platoon replaced everything, from enemies, and guns to terrain and levels. The technology in use with it was also revolutionary(for its' time). And the multiplayer was unmatched by any other duke3d mod(I've spent hundreds of hours LANing duke3D).
The mod was so good the devs got given a contract to develop a full commercial game of it. You can get a copy of it here: http://reactor4.planetunreal.gamespy.com/index.php?pg=other

It's a zip file including some files but no installer.
How am I supposed to install it?

Platoon was honestly pretty lacking in the level department, luckily NAM doesn't have most of the problems from Platoon, but still shares quite a few similar level design errors.
Still, it's a great mod to play for anyone who can't find a copy of NAM/Napalm.
Any chance that GOG.com will add the expansion packs 'Caribbean - Life's a Beach' and/or 'Nuclear Winter'?

They need to get a hold on their respective publisher, as it wasn't Apogée which was selling them iirc.

Yeah, both were developed by Sunstorn Interactive and published by WizardWorks Software, who Atari now owns.
And what about Duke It Out in DC ? Is it another publisher as well ?

Ah, I made an error, I meant that Duke It Out In & Duke Caribbean were both developed by Sunstorm and released by WIzardWorks.
Nuclear Winter was developed and published by WizardWorks alone (which may tell us why it's so crappy).

There was a VESA driver for it that would make it run at 800x600. Not sure if the GOG version includes that, or whether Dosbox is VESA compatible.
No 800x600 isn't hi def. But considering the age of this game, that was good stuff. :-)
