Star Trek : Bridge Commander
Although it has some years on it and the graphics might not be what you expect of a game these days, the story is nice and it is a challenging playthrough. Plus there are mods to breaht new life and fun into the quick battle part of the game.

Under- and overrated at the same time.
This game is beloved by gaming Trek-fans, while not being all that great on multiple levels. I loved it back in the day, because there was nothing quite like it. And frankly there still hasn't... Bridge Crew is the closest you could get, but that game is geared around fun with friends and coordination, rather than being an actual starship-simulation. The story of the vanilla-game is essentially fan-fiction IMO, despite the box saying that some actual authors of the shows including D.C. Fontana were involved. But it's serviceable for the game itself, and it's far from bad. The vanilla-balancing is basically in favor of the ships you command, most non-federation ships have poor weapon-arcs and very vulnerable hardpoints. Weapons feel rather weak as a whole, but that's so that you don't get one-shot by a warbird or something. On highest difficulty you do in fact need to prioritize subsystems and also you often need to "draw aggro" from multiple hostiles at once in order to protect mission-critical objectives. The elephant in the room are the technical issues, which have always been present. It's not just under modern OS, but the crashing and performance-issues were just as present on contemporary systems. For now, it seems to run a little more stable in XP-compatibility-mode, but that might also turn out to be incorrect. With the game now being on gog, perhaps the modding-community will be revived to a point where a solution is engineered, but that remains to be seen.

Show Captain Picard how it's done!
This is a great game for Star Trek fans. One of the few games that got it "right" (not counting Star Trek Armada which is from an overhead perspective). TON'S of mod's available (which Lord_HoruS already mentioned) and another slew of YouTube play through videos if you're on the fence about it. Haven't played this since my Windows 7 laptop tanked (still have my original CD-ROM and BradyGames Strategy guide). If you love Star Trek you'll love this game.

Good Idea for a game but bad execution
AI of your bridge crew constantly flunks out, i.e. not firing or using tractor beams despite the player having pressed the respective buttons, stopping manouvering mid-battle for some reason and constantly presenting the already damaged rear to the enemy and so on and on. Also no manual was included with the download and the in game tutorial apparently leaves out a lot like how to target sub-systems. Speaking of which, Tutorial-Picard and the other crew constantly talking all over each other does not help. In short, there doesn't seem to be any doubt as to that the right course of action during the missions is. It is just what buttons to press or why the crew are not executing the orders despite the buttons being pressed. This makes for a very frustrating experience.
