WeeGee9000: Putting this game in Windows 98 Compatibility mode on Windows 10 makes it minimize everytime i click something. You can see the system cursor on top of the game every time...
I had this problem, I bypassed it by going to Windowed Mode. Add "- windowed" (without quotations) at the end of target on the shortcut properties.

Should look like:

GOG Games\Star Wars - Empire At War Gold\GameData\sweaw.exe" - windowed LANGUAGE=ENGLISH

kxcountry: Running on Windows 10, I've tried compatibility mode for Windows 98/ME and disabling Scaling on High DPI settings....nothing has really worked. The game is still choppy (especially the sound effects) and I've lost a couple save games too. I'm not to much of a tech guru...but any help would be appreciated :)

Revan07: I have the same problem and I can't figure it out. I've ran all compatibility modes and I still can't seem to fully fix it.
This worked for me(renaming the exe)
