The patch changes files that base game and expansion uses so if base game had them modified, expansion won't work like patched expansion with the altered base game files. So the correct route is 1. Install the game. 2. Install the expansion. 3. Apply the patch for both. Looks like there is difference between updated game and updated game+expansion.

My Account -> My Games, then click on Shadowrun Returns box on virtual shelf and you have something like attached image. If you don't have expansion install just the patch, but when you get Dragonfall you will need unistall whole thing to first install game, then expansion and patch as the last one.

This info should be made public in a better way. I was about to ask on the same problem.
