Armies of Exigo.
Unfortunately it's not on GOG.
Outpost 2 is a great real time strategy but nobody ever talks about it.

I'm also a big fan of Rusty. It was released only in Japan for the PC98. It's basically a Castlevania game. Great soundtrack, too.
Tetris.
It's also really hard to say what's an "unknown gem" anymore, especially on a site like this. Is SiN an unknown gem? Just lesser known, really. Cannon Fodder might be "overlooked" anymore. How about Signal Ops?

I am going to respond to each person as soon as I can, but I just wanted to thank everyone for your replies. It's very subjective what's unknown of course, but I appreciate your suggestions! Be back soon with individual replies. <3
I cant actually vouch for this, someone else has just told me about it as it has just been reduced to £0.15 it is apparently very good obscure game with amazing music and visuals. Bit more of an "art" type of thing but has puzzle elements.

I grabbed a copy given how cheap it is, havent played it yet

Edit: Morphopolis http://store.steampowered.com/app/314020/

advancedhero: Ahaha, okay... :D

I really enjoyed the indie game Miasmata. A real pretty game that makes walking in the woods and picking flowers fun. Plus, it's map/mapping system is the best I've encountered as of yet; utilizing Landmarks and triangulation to find your location.
I have it since launch and I concur: Miasmata is worth getting a look. The game was made by just 2 guys (well, programming a self-made engine by 1 of the brothers while the other composed the music) so it is quite an achievement by itself! :D

REDVWIN
I don't know if it's known or unknown to you, but Alpha Centauri is definitely a 4x strategy gem.

Fantasysci5: ...
Have you tried Hero Siege ? you needs to buy couple of DLCs to get "complete" experience of the game, but the base game is kind of cheap and currently on sale on Humble Store.
